Mod Organizer 2 is a wonderful tool for managing mods. However, there are some limitations to what it can do. For example, if you install a mod without any game data at the top level of your Skyrim folder, MO2 will not be able to manage it and show you all its information in the right pane of the window. In this article we’ll take a look at how to overcome that limitation by installing those mods inside another mod or “mod container.”
What you can do is install the mod inside another mod or “mod container,” like Skyrim Script Extender, SKSE. This will allow Mod Organizer to take control of that mod and manage it just as if it had been installed at the top level folder with game data in the ESP file. If you don’t use any other mods, then installing a mod into one of these containers won’t have any negative impact on your gameplay experience – but remember this only works for mods without game files at the top level! For example:
If you’re using Snap’s SkyUI Unofficial Patches (which are all found under [UX]Unofficial_Patches), which contain no game data, they would work perfectly when installed inside SKSE.
If you’re using Requiem, which doesn’t work properly if installed outside of a mod container (requiring fonts from the top level folder with game data in order to function), then installing it into Skyrim Script Extender would be necessary for compatibility.
What we recommend is that most players just install all their mods at the top level and use this one fix – but some may find it more convenient or advantageous to install certain mods within another mod’s “mod container.” If your particular case has no negative impact on gameplay experience by merely installing a mod into an existing mod container, go ahead! But remember: NO GAME DATA AT TOP LEVEL = PROBLEMS WITH MODS THAT DON’T WORK OUTSIDE OF MOD CONTAINERS.

Problematic Mods : Skyrim Script Extender
Workarounds: install the mod at a lower level in order to avoid problems with Requiem. Install Skyrim Script Extender into the mod container of another mod and you can play without any issues.
Solution: use an existing mod’s “mod container” for installing mods that conflict with some other installed ones, but remember this will not work properly if there is no game data on top level – so be sure your computer has less than one terabyte (TB) of storage space free before continuing!
m, which doesn’t work properly if installed outside of a mod container (requiring fonts from the top level folder with game data in order to function), then installing it into skyrim script extender would be a workaround.
For mods that conflict with other installed ones, you can either install them at a lower level in order to avoid the problem or navigate through the modding menus for those mods and disable one of their plugins (which will be inactive but still loaded so it won’t cause any issues). If disabling the plugin doesn’t work then this means that some game data needs to be deleted which is stored outside of Skyrim’s normal directory structure.
Delete all files from your hard drive until there are less than one terabyte free – THEN start installing the mod!
